Indigo becomes blue via oxidation, whereas in solution it is of a bright yellow colour. Form the moment the fabric is taken out of the solution the oxidation process begins, shifting the color from yellow, through all the shades of green to blue.
The darker areas have already oxidated and are turning blue, inbetween the folds the process is in an earlier phase.
